Looks like Train threw off the parts that could be controlled with the magnetic field.

I think that Train is creating magnetic field in opposition to those that the trap used, and thus causing them to cancel and have no effect. This would work IRL.
Interesting, if the Train is made of ferrous metal, it also would now have a HUGE electrostatic charge currently on one side of its body, so it wouldn't need to squash Martellus - it could fry him instead!
Which I would have no problem with.

Is it me or dose it seem like the Train is trying really hard to not consider Agatha involved. Agatha is holding one of the rods, standing right in front of him, and calling herself the Heterodyne, but he goes after Tweedle instead. Intresting.
